Phineas en Ferb komen erachter dat hun geliefde huisdier Perry eigenlijk een geheim agent is, die dagelijks strijdt tegen het kwaad. Hierdoor gaat Phineas twijfelen aan de vriendschap tussen hem en zijn huisdier. De jongens gaan samen met Perry op een groots avontuur naar een andere dimensie. In deze dimensie heeft iedereen een dubbelganger en is Dr. Doofenshmirtz dictator van de stad. Phineas en Ferb gaan met Perry en hun vrienden en met behulp van alle oude uitvindingen de strijd aan tegen Dr. Doofenshmirtz. Zal het Phineas, Ferb, Candace en hun vrienden lukken om te winnen van Dr. Doofenshmirtz en is de vriendschap tussen Phineas en Perry sterk genoeg om te overleven?
